I'm not sure. I think monsters are not "Ship" (FOCS condition), and so they should not benefit from several effects that regenerate structure of ships. But also I think I remember myself repairing squadrons of snowflakes and krakens to send them back to the front...
I'm afraid you'll have to try it out yourself. I don't have a working save with owned monster nests to test it.

At least through 4.10 they repair just like ships. Either drydocks or repair tech will return their structure towards maximum.

Yeah functionally they are ships. They get the reinforced hull bonus too, which looks a little strange. Arguably they should require an organic shipyard to repair, but whether that's worth the complications or not I don't know.
