I usually just download the whole installer and re-install freeorion, will just replacing the executables work or should I continue with what I have been doing.

very often, a significant portion of the update is in the content files. I think the executables-only option is primarily for people who pull down all the code via svn, but have trouble compiling FO on their computer (it has a couple phases very memory and cpu intensive).
