I like the idea about using differrent settings. That way you could decide which ships to put your expierienced crews on. I don't imagine "forever" is really necessary... but a large number of refinements for any given weapon, such that a heavily refined early-generation weapon is better (absolutely, regardless of countering issues) than an unrefined later-generation weapon, with diminishing returns for each...
